Citationonline.net
Citation is an excellent bibliographic program, which allows you to manage your bibliography and take notes for your papers and theses. You can download it free if you are affiliated with one of the academic institutions (like UCSD) that hold site licenses to the software. (It supports Indo-European orthography, but for Chinese, Japanese, and Korean materials, you will need to go elsewhere for a bibliographic tool. See below.)

Biblioscape
Biblioscape is an excellent bibliography management and note-taking program that allows you to input Chinese, Japanese, and Korean characters as well as English and other Indo-European language text. Unfortunately, it is not free, but the relatively low price for the Lite version or (preferably) the Standard edition are worth the money if you work with Asian sources. You can download a trial version for a 30-day free trial.
